I installed an Optibay with my original 160gb hard drive in it, and I installed a small 16gb SSD for the operating system, and iLife. My question is what is the best way to set up both hard drives to maximize performance, and storage space. Right now both drives have the OS on them. I don't want to loose any information, but I want to be able to run applications off my 160gb drive. I did this as a test to see if I want to invest in a bigger SSD eventually, or if I want to throw possibly two 1tb laptop drives in the macbook. I have a late 08 Macbook unibody.

Here's what my setup looks like:

40GB SSD - 11.3GB used
Slim Install of OSX ≈ 5.5GB
Applications ≈ 3GB
Documents ≈ 1.5GB
Application Libraries ≈1.5GB

500GB HDD
Backup of SSD 50GB
Media 150GB
Virtual Machine 50GB
Bootcamp 100GB
Full OSX Install & Bootcamp Backup 150GB

I know you wanted to run applications off the HDD, but I would recommend going with a slim installation of osx and your applications on the 16GB in order to get maximum speed. Is there any particular reason why you wanted your apps on the mechanical?
