My GF's iPad has a cracked screen but has applecare so we will be swapping it out but would first like to go about backing up as much as possible.

The main thing we are concerned with is the app and the app data / app storage.

She uses a lot of PDF reader / marking utilities and these all seem to have their own local storage.

My assumption is that with a cloud backup / restore it would probably not backup / restore any of this local storage and application settings?

What would you recommend? Is there any software available to do a more thorough backup and restore?

Ya, iCloud backups won't help much with local data. Your best bet would probably be to see what you can back up to a computer (through iTunes) and then transfer it back manually.
