After buying last year's iWork i was dissapointed with the type of file pages .pages files were, being saved as a directory. Because of this there are many limitations for programs, including native apple programs such as automator. My question is askin if pages 06 files are directories or single files like mac word files.
 
That's just like saying applications are just folders.

pages files are .pages files, which you can view the contents of just like you can an application. I don't know why automator would display them as folders.

I believe the contents of the files has changed since 05 though, since you can save files as either 06 format or 05.
 
.pages files are packages. These are directories that are treated as files by the Finder. If they are showing up as directories in the Finder your install of Pages is not working correctly.
