PDF font support

Ok so, I've quickly learned the iPad lacks font support except for a few specific fonts for PDFs. This is causing some problems as the PDFs for my current classes simply aren't readable on it. I doubt Apple is suddenly going to add extra font support, so I'm asking has anyone found a way to successfully convert a PDFs font without ruining the formatting?

These are technical documents so the formatting is important for the charts/graphs involved. I'd love any advice!

Actually, the problem I have is that a PDF I created with CS4 was, and is, perfectly readable in both Dropbox and GoodReader. However, a PDF created from the same InDesign file using the CS5 version turns the PDF largely into giberish (the exception being the Myriad Bold font). Go figure! 😕
