I have iBooks installed on my iPad 3 and on Itunes I go into the Books tab and check off the books I want to sync. I can see the status saying that it transfered the files but when I launch iBooks there's no files in it. Tried it a bunch of times and re-installed iBooks as well.
 
where do you get these PDF and ePub ebooks?
Maybe they have DRM so that you can not see them in the iBooks

PDF or Books are note DRM'ed.

What did the trick was I went into the bookstore on iBooks and purchased a free book, then sync again on iTunes.

When you open iBooks, click on Collections, and then select "PDFs." PDFs and books are sorted separately.
