PDF organizing

What is the best way to organize PDF files on an iPad?

I have been using iBooks and creating different "collections", but it is insufficient when you need to get more specialized.

Does good reader organize files? Drop box is ok, but i usually cut off my wifi to read for a long time.

GoodReader works well. It arguably works better for HQ PDF's, and you can organise into regular style folders.

I love the Layout of the shelf in iBook

Feels much more fun to select a colorful Magazine that you see it's Cover.
Once you open it, the quality should be the same.
