What is the best way to organize PDF files on an iPad?

I have been using iBooks and creating different "collections", but it is insufficient when you need to get more specialized.

Does good reader organize files? Drop box is ok, but i usually cut off my wifi to read for a long time.

GoodReader works well. It arguably works better for HQ PDF's, and you can organise into regular style folders.

Goodreader lets you create folders to manage your files, works much better than iBooks.

I love the Layout of the shelf in iBook

Feels much more fun to select a colorful Magazine that you see it's Cover.
Once you open it, the quality should be the same.

+1 for Goodreader and it's outstanding cloud support. Makes sharing files with my other devices a breeze.
