My old iTunes account no longer exists, but my phone keeps nagging me to input a password of that non-existent account. I also can't remove it from my iCloud because of incorrect password, and since the ID no longer exists, I can't recover the password. What can I do? My phone constantly spams me with iTunes login prompts.
 
That account still might be lingering in your backup. Restore phone and don't use a backup. Add apps manually.

Someone else will need to chime in, but I think contacts and notes will. Don't think messages will. In either case, at least try it and see if it follows the new setup. At least that way you can narrow the problem down.

You should be able to log out of iCloud and use whatever Apple ID you want. If not go to: https://support.apple.com/en-us/HT201487.

It wont let me log out of the cloud without a password. However, there was an issue with my old iTunes account and the Apple ID no longer exists, and since I don't have the password for it, it's stuck.
 
You will have to contact Apple in that case. If you cannot log out, it is likely tied to Find My iPhone. If so, then your Apple ID will always be tied to this device and even a complete restoration will not undo that. The Apple ID must be decoupled.

Apps that you have on your phone that were downloaded from the old account will also cause the login request.
If the dead Apple ID is showing in Settings > iCloud, you have no choice but to contact apple support.

If however, you have your current apple id in settings > iCloud then it's an app or media purchase that was downloaded with that old Apple ID as mentioned above. To fix this, you have to delete the app/song/movie and redownload it with your new Apple ID. The best way to figure it which app it is, is to open iTunes on the desktop, sync your phone (if you haven't already) and right click on every app/song to view the options tab which will tell you the Apple ID it was purchased with.
