Picture quality: Plex vs iTunes on ATV2

Finally installed atVFlash (black) beta 2 on my ATV2, via the new SeasonPass software.
Comparing the same mp4 files on Plex vs iTunes on the ATV shows an inferior picture on Plex, (less resolution, and judder on picture)
Anyone know how to improve or tweak things?
