I have a Power Mac G4 (AGP graphics) running OS 10.3.2 and OS 9.2. It has issues booting - you have to hold the ALT key and tell what to boot to every time. It also has crashing issues; I tried updating to 10.3.9 but it consistently crashes midway through.

Boot into OS X and set the start up disk to one of the drive. Then try and reboot, do you still need to press Alt?

Are there 2 drives or is it a single one that has been partitioned?

If they are separate drives, unplug one and try with just a single one..

I've tried to set the startup disk, but it seems like all the settings are reset when I reboot. I have one partitioned drive.
