What is the preferred method to go from xvid to H264? Program and whatnot?

I know handbrake is good for your home DVDs or DVD recordings and stuff because it encodes right from the DVD drive.

However, what about your xvid files? What is the best way to move them to h264 for the ipod and particularly Apple TV?
 
If you're good with the settings, isn't the 2 pass encoding the only huge benefit in Visualhub over isquint? Thanks.
Well that and Visual Hub converts a load of other formats and Apple TV support.

Visual Hub was the best $23.22 I ever spent.
 
ill second visual hub, it does lots more file types (even .mkv, which was always trouble on a mac) and it stiches vids together too, this and handbrake cater for every need
