How do you pay? Do you have to pay then or when you get the phone. What kind of deposit do you have to put down?

I pre-ordered mine from AT&T and I paid at the store in full

Usually a pre-order results in your card being charged the day they ship but they will verify funds the day you order (some places).

I guess I'll find out tomorrow when I check my bank, but what was described to me matches above. I will get charged when it ships to the store. So probably 6/17 or 6/18. And no it's not extra. Actually might be cheaper since you can get out of some fees.

I started the preorder process last night but I didn't finish it, and I received this email...

What does that mean? That I do get to pick it up at the Apple Store?

EDIT: Nevermind, I figured it out, that was for a reservation and not a preorder, lol.

Confirmed. Hold placed on CC for approx. $250 per phone (got 2 16 gigers), actual charge will be placed on the day the phone ships.
