Has Apple quietly stopped trying to sell the Pro Apps Bundle with new Macs?
When I'm configuring a new MacBook on the Apple Online Store, I can no longer see the option of selecting the Pro Apps Bundle for $199.
Also I couldn't find any mention of this online.

The Apple Creator Studio has replaced this. It is a subscription, but for education users it's only $30 a year, so it's a pretty good deal.

Yes, read the first sentence. No longer sold separately but still available to buy with a new Mac online.
That was in January. Now you cannot buy it with a new Mac online either. That's the news I haven't seen reported.

Appleinsider got the info right, it's been gone from the store altogether for a while.

As I already said, Apple removed the Bundle from the App Store in January, where it was sold as a standalone bundle.
AppleInsider got this part right.

However there is no mention of the fact that one could still get the $199 bundle as an add-on to a new Mac, when configuring a custom build from Apple's Online Store, up until very recently (my guess is ~WWDC). I'm talking about the Mac store, not the App Store. You could select a Mac, add more RAM, add more storage, then add the Pro Apps Bundle. You can't do that today.
The 2nd comment below your linked article confirms what I'm saying.
