I use Handbrake to convert my mkv files to mp4. I have dont his countless times and was able to successfully upload them to iTunes. Lately I would say about every other one wont load into iTunes. I Google'ed it and there is no clear cut solution to solving this problem.

Anyone out there successfully able to load a mp4 file into iTunes what was first initially denied?

Do the files play in quicktime? The only time I have had a problem loading them into my iTunes library has been when quicktime doesn't consider the file valid (even if other media players don't have a problem with it).

Try changing extension to .m4v

If that does not work get handbrake and use the built in setting to encode for iphone. You can also take an mp4 and encode it for iphone right in itunes although it is slower than handbrake.
