I just recently started using Numbers and Pages, and I'm having an issue saving files, and exporting the files to Excel and Word.

I'm running El Capitan, and if I don't shut my MBP down for awhile, I can't save Numbers or Pages files; I get the message "Numbers cannot open the file", or "Pages cannot open the file"

If I do a restart, Numbers and Pages work fine.

The issue is when I work on a file, and get that message after inputing stuff, I lose everything I inputted because I can't save the file, and must do a restart.

Is there anyway to fix this issue?

Are you trying to save to iCloud/iCloud Drive, or to the Macintosh HD/Documents? Are these Untitled documents, or had they already been saved/given a name? How much available disk space do you have?

Note that these apps should be auto-saving (there's not even a setting to turn that off) - a discrete "Save" should not be required (whether they're Untitled or have been titled). Review Pages (and Numbers) Help > Save and rename documents, and View, copy, and restore an earlier version of a document (among other topics).

It sounds like you may be having RAM/resource issues with that Mac, since a restart temporarily fixes it. The number of possible causes and fixes is long, especially if it's an older Mac burdened with obsolete startup items, caches that may need to be trashed, and the like. If that turns out to be the case, the benefits of resolving the issue should have a positive effect on everything you do, not just Pages and Numbers.

2013 MBPr, 2.8, 16gb, and 750GB Flash. I have about 240GB unused.

For example, I'm opening up an Excel file, working on it in Numbers, and exporting back to Excel.

I just shut off saving to iCloud, so, hope that fixes it.
