Hey, I just turned my MacBook on and noticed that there is a Library folder on my desktop. It has all those folders in it like Application Support, etc. The thing is, I still have another Library folder in the place its supposed to be (Macintosh HD/Library). The two folders are a bit different, the one on my desktop is smaller in size (80 mb) and has less applications listed in the Application Support folder.

Is it safe to remove this? Should I just delete the version on my desktop and then if something goes wrong, restore if from Time Machine?

I'd rename it and move it to a quarantine folder to see if anything happens. It may have been accidentally created by yourself without knowing it, but it's hard to say what actually happened. I wouldn't be too worried about. You may also want to compare it to the Library folder off the main hard drive since they have different folders than the one in your user account folder.
