I recently converted a couple of movies into mp4 files using handbrake and when I try to sync, I receive a message that this file could not sync because Itouch will not play it.

I have a 2nd generation Itouch and just updated the software to the latest version. What am I doing wrong? are there certain settings I'm missing?

are you using the newest version of handbrake? one of the ipod presets? is the "insert ipod atom" box checked? and try changing the movie file extension to .m4v
 
You need the latest version of HandBrake, first. Then make sure that you've selected the 'iPod touch' preset under Apple. I've uploaded a picture of what it should look like for you.
