problem with upgrading to 5.1.1

I just upgraded my iPhone 4S from iOS 5.0.1 to 5.1.1 and jailbroke it, the problem is all of my cydia apps are missing (or hidden) how i do restore them or delete them manually because they're taking unnecessary space !

you will have to reinstall all your apps they are not hidden unless you used something like pkgbackup.
