I have finger prints on the back camera lense from putting iPhone in my pocket and from putting my fingers on the back camera lense will it affect any use on my camera on my iPhone 6s Plus ?
 
Of course you can just wipe it clean, but as tests with full size camera lenses have shown, the camera can't 'see' smudges or even bad scratches on the front lens element. What it does is lower your contrast more and more.

If you take pictures with the finger prints on the lens, your pictures will not turn out as well as they would have without the fingerprints.

I typically wipe the lens off before I use it. As someone already pointed out, it's made of sapphire so you probably won't scratch it.
 
It's not even technically the lens. It's just a sapphire glass cover for the actual lens module. Think of it more like a UV filter people sometimes use on a SLR/DSLR lens for protection.

Just wipe off the prints, it's sapphire for a reason (so it wouldn't scratch)
