I'm converting some of my movies to be viewed on Apple TV 2. My question is, should I just use the Apple TV 2 settings on Handbrake, and if I want to watch them on my computer or iPhone, just use the video with the settings for Apple TV 2?

That would work. After converting a file, try playback on the computer and see if it is good enough quality for you🙂
