Right now I'm on a JB 4.0.1 OS waiting on the 4.2 (or is it 4.2.1?) untethered JB. I've installed a lot of random apps on Cydia and removed them. But for some reason the Other section on iTunes is pretty high at 1GB. It feels like that the apps I removed in Cydia still have some stuff left behind.

When I upgrade to the latest FW I know the JB gets removed but do the apps and their files from Cydia get removed in the process?

If you have the SHSH saved for 4.1 you can upgrade to that iOS (untethered jailbreak).
