Question with using migration assistant and jailbroken Iphone

I bought the new Mac air and I want to transfer my itunes library from my old macbook using migration assistant. Once I transfer it, will it include the backup of my iphone I did just prior to the jailbreak. I do not want to loose my backup.

Never used the migration assistant but you could always manually copy the backup of your phone also.
