Hello,

If I use iPhoto and have all my photos stored in there, do I have to keep a second copy in say "my documents" (or any folder for that matter)?

The same goes with my music. If they are all in iTunes, why do I need them in "my music"?

This may be a necessity and that's why I'm asking on here. Just seems like a lot of wasted disc space when I back everything up on an external hard drive? Thanks in advance!
 
"My Music" and "My Documents" are not actual folders, where files reside in, those are so-called "Smart Folders", which are just compiled and modified search results, thus deleting files in those "Smart Folders" will delete files in their actual folders, which probably will delete the files you suspect to be duplicates, which they aren't.
But if you want to eliminate duplicate folders, use dupeGuru to scan your Home folder for them and then delete any existing ones.
