Ok so I'm pretty sure I know the answer to this already, if I do an archive and install None of the data on the HD will be lost correct?
 
all your apps, settings and files in your user folder will be untouched.

however this doesn't mean you shouldn't back up your files anyway.
 
So that won't be touched, non of the files on the root of the HD will be touched either? I know I should backup just in case but the files should not be touched right.
 
Nothing will be deleted (unless something goes wrong); anything that is no longer required gets put into an archive folder.
