Following the initial backup of your entire Mac, Time Machine automatically makes incremental backups every hour, every day, copying just the files that have changed since your last backup. And it does this all in the background, so you can continue working while Time Machine is busy copying your files. Time Machine saves the hourly backups for the past 24 hours, daily backups for the past month, and weekly backups for everything older than a month.

To the OP:

You've been given some great advice. But this is what you should do...

You have all the stuff you need to make this a great system, and fast.

use the 250gb hhd as your osx boot in bay 1. Maybe even partition it at 100gb and install osx on that fastest part of the drive (the first partition) Your apps will open faster.

Bay 2 and 3 setup 2x1tb hhd's in raid 0 for a total of 2tb as your data/working drive. This will give you the input/output speed you need.

Bay 4 use the 2tb hhd as your Time Machine backup. Use time machine it's the best and built into the system!

Now, you will need an offsite backup of your 2tb raid array. The internal time machine backup could fail, burn, get stolen, etc.

I use a voyager Q by newertech to clone drives. It is an external hhd drive enclosure that you can pop hhd's in and out like a toaster. They cost $40 or less from OWC.

Use CCC to clone your data/working drive to another 2tb hhd that you then keep at work. So you'll have to buy another drive and the voyager Q, or $200 more bucks, but you'll be safe. I keep two clones of my Data drive (3x2tb raid 0), and a clone of my osx boot hhd in a fire safe at my office.
 
I would also say TIme Machine for your bu is going to be best since its hourly unlike CCC or super duper

but for your OS drive you want a mirror ! this is where you need Super duper or CCC

you could partition the 250 ? but leave some breathing room its only a 250 ?



you do need to think about off line off site to be very safe !
you need to think how can I fit a bootable clone in their ? not needed but sure nice to have if you need it !! as you can be back up and running in a few minutes vs hours etc..
also one more BU of your data ! a clone of it if you will using Super Duper or CCC cause if your main HDD fails you cant work off time machine and you dont want to be left with only one copy of your data !!!

one option is to partition off your 2TB drive you are using for time machine use whatever part you want ? wont matter to much and make that a clone of your OS
 
I have a very similar setup on a 2x3.0GHZ 1.1.

For a bootable OS backup I used an old IDE drive (170GB) in the spare optical bay plugged into the IDE cable that's there. Means I can get running again immediately to retrieve data off my Time Machine or CCC backups. Leaves SATA bays free for real drives where the speed is needed.

Will you baby-step Energy Saver preference settings for me? Computer sleep = never?
Put HD to sleep = not checked?

I have a similar setup in my MP 2x2.66. I am running 4 500GB drives in the four drive sleds in a RAID0 and a 2TB drive in the second optical drive bay. I use CCC to mirror the RAID array every 2 hours. CCC is very easy to set up and works brilliantly.

It didn't improve boots times but i hardly ever reboot, i just put it to sleep when i'm not using it.

Sequential:
