I just installed Yosemite on a new SSD but kept my Mavericks SSDin my Mac Pro (with my old home folder and dozens of installed applications).

I was about to start re-installing all my applications on the new Yosemite drive (Pro Tools, Final Cut, Chrome, various utilities, etc.) but realized Chrome (for example) seems works work fine when I open it from the Mavericks drive.

Is there any good reason to re-install my applications on the boot drive or should I just leave [some] or [all] of them on the old Mavericks drive and run them from there?

Check system preference>Display> and make sure Default display is checked

You can leave the applications split across multiple hard drives and it is not going to be an issue in general. Having them all on the same boot hard drive will be easier to manage because updates are usually put on the boot hard drive where it is mounted as "/" (e.g. /Applications).
