I look at a lot of PDFs for work as well as getting a lot of PDF documentation. Every time I load such a file I get another copy on my HDD.

Is there a little utility to remove all the xxx-1, xxx-2. xxx-3 etc files from the various directories?

Searching just gave me a bunch of hits on removing itunes duplicates.

You could try Singular. I used to use it back when I cared about duplicate files. It is shareware, but if you click on the "Register" tab, you will find an evaluation key that never seems to expire. Truly, it never expires!

(This may actually be abandonware)

It's a bit of a one-trick pony and it's not a free app, but I've used Tidy Up! for removing duplicate files based on several criteria. Works pretty well for searching for duplicates, even files that have different names.
