Remove AC3 track from m4v files?

Is it possible to disable or remove an AC3 track from an m4v file created in Handbrake? I have a few file with audio out of sync but the 2 channel stereo works. The files default to AC3 on the AppleTV, just wondering if there is a way to add/remove audio tracks from m4v files?

Subler (http://code.google.com/p/subler) can do this. Just make sure you "Optimize" the file after saving it if you want to reclaim the disk space.
