They do not show in Cydia as being installed, or really in Cydia any longer. I will try to remove manually, i have had no luck with iFile though.

Are they still packages that show as installed in Cydia? Because if they are, just use Cydia to remove them. But if not, they are usually stored here: Library/Themes. Delete the ones you want gone. Respring.
