When I repair permissions, I get the following:

    Permissions differ on “Applications/iTunes.app/Contents/Resources/English.lproj/ConvertID3.nib”; should be drwxr-xr-x ; they are -rwxr-xr-x .

Which is saying basically, "Hey! This file I found, it's supposed to be a folder."

I get a whole bunch of those. They're all within /Applications/iTunes.app. Oh, one within Safari.app too.

Why is it saying this? It doesn't make sense.

Well these permission problems should not be any problems, Repairing permissions is only useful if you actually have a problem with it.
