I currently have a 4S and it is jailbroken. It's all backed up but if I try to restore from backup on my new 6 Plus will that work or do I need to use a backup from pre-jailbreak?

I'd recommend against it. There's really not a whole lot of benefit now that mail and safari and all that stuff is stored in the Apple ID. Back in the day I'd go from model to model with backup and restore because I didn't want to go in and reconfig all my mail accounts and what not, but all the important stuff syncs via iTunes or iCloud... going from backup to a new phone leaves a lot of lingering preference files that are better off cleaned out with a fresh install.
Tho it likely won't hurt anything to restore, you're less likely to have residual artifacts starting clean.
