I would like to upgrade to iOS 4 when it is released. Since I have a jailbroken device, I'll need to restore the firmware. However, I would really like to not lose all my application data, contacts, etc. Is it possible to restore my device from a backup that was created while my device was jailbroken? Is there any jailbroken data in the backup, and would it affect my device if I were to restore from it?

It is always advisable to set up as a new phone, especially when doing a major version upgrade. That said, I successfully used my jailbroken 3.1.2 backup when I upgraded to 4.0. YMMV.

Lots of folks tend to advise setting up as new but after 5 iPhone's and plenty of restores, I have always used a previous backup without issue. There are some remnants however of a previous jailbreak (from an iPhone 3G the battery %, if you changed your carrier name with something like Make It Mine, etc).
