I'm planning on getting a new MacBook Pro [or Air] to replace my two year old one. I've always backed it up using time machine and will therefore use the backup straight away on my new MacBook.

But I also have another back-up file of my iMac on the same hard-disk. Will I be able to select which backup I want to use or will this not be possible?

Well when you start-up the new Mac it will ask you if you have a backup on time machine backup you want to get data off it. So just transfer photos and email data.

IMHO What ever you don't transfer Network settings because so may users complain the this will mess up wireless connections. Apple seems to update the Network stack with every major OS X update and the transfer can mess with that.
