restoring iphone4 help

hi i am planning on restoring my jailbroken iphone4 cause im having battery problems

Wont my apps still be in itunes after i restore because i have synced it there(transfered purchases option)

most of my apps are all Jailbroken ones

i dont think some of the apps will transfer because they may not be autorized or bought

so is there anyway to keep my jailbroken apps? or do i have to re-download everytime i upgrade/restore

umm actually i used to have a jailbroken ipod touch before i got an iphone, but when i restored back to the original stage, i dont remember having recovered the jailbroken apps.
