An update:

They rang this morning to say the EFI has been cleared and it's ready to collect.

I don't think I will have the logic board replaced. The likelihood is the replacement board will be a refurbished part.

I'm not sure, Weaselboy. I am going to pick it up tomorrow morning, as I'm not wasting a journey again.

They said the flashing folder was only because of the firmware password. Sounds suspect; but they reinstalled the existing SSD to make sure it was working.

I really don't care anymore, I just want my laptop back.

What's the issue with the replacement part being refurbished? Defective RAM, SSDs, logic boards, etc. can be repaired and put back into use.
 
An update

I got the laptop this morning and all is well. The creaking is fixed but I'm still 50/50 on having the logic board changed. I may do it just before the warranty expires.

You will need to demonstrate that there is an issue at check in before Apple will just replaces such a major component. If they find nothing wrong they will not just replace the logic board at your request. Especially if you don't have any issues between now and the time you try to get the logic board replaced.

I did read the thread. You were returned a working laptop that is without issues. If you continue to use the laptop for a couple of years and then try to get the logic board replaced right before the Apple Care is up and is are not able to demonstrate an issue then it is likely that they will not honor your request request. But yeah you look so cool calling names even when you are not able to comprehend what others posted.

It is Apple that recommended I have my logic board replaced. This is because one of the fans has a problem. I apologise if I didn't make that clear.
