Just a quick yes or no question, Ive tried the search and google but found no concrete result. Is there a physical difference between the SSDs in the 2012 rMBP and the late 2013 rMBP? In essence, are the SSDs interchangeable between the two rMBP models?

That's right they're the same SSD. Apple changed the SSDs back in 2012 and have now standardized them between the MBA and rMBPs

I thought it was 2013 rMBP that started using the pci-e interface , which different from 2012 rMBP?

Didn't the 2013 MBA introduce PCI-E SSD then the 2013 rMBP followed suit?

This would imply 2012 rMBP and 2013 rMBP do not have the same SSD interface.

The late 2013 rMBP is the first to use the PCI-E interface, which was first introduced to the MBA at WWDC 2013. So no, I don't think they are interchangeable.

Seems to be confirmed here.

Specifically, the "Mid-2012" and "Early 2013" models use a 6 Gb/s SATA-based SSD whereas the current "Late 2013" models use a PCIe 2.0-based SSD. These SSD modules are neither interchangeable nor backwards compatible.
