I've been using Click2Flash ever since last week's introduction of the iPad. I was inspired to install it after iPad didn't have Flash support. I think it's a great plugin... Kudos to the developer for its great implementation of concept.

I've been using this plugin for quite a while. I, too, wonder why all these people are screaming for Flash on their iPhone while most pages I frequent are littered with flash containers that would otherwise practically bring my MBP to its knees.
Most of the worthwhile video sites offer an MP4 option now, and the rest just need to catch up. YouTube uses 80% of my CPU with Flash (beta or non) but uses 20% with MP4.
IMO, if Apple does ever include Flash, it should be a whitelist situation, just like Click2Flash.
I remember that behavior. Do you by any chance have 'Glimmerblocker' installed and running as well? Updating to CTF's latest version, possibly the beta one, should solve this (I have 1.6b6 installed and it doesn't have that problem).
EDIT: I might not remember this correctly after all. I actually also excluded Youtube's domains (*.youtube-nocookie.com, *.youtube.com) in the proxy setting sheet of OS X's global network preferences to work around the complications with Glimmerblocker. Maybe have a look at thesetwo threads, too, even if you don't have GB installed.
Also:
I urge everyone who is in support of web developers offering alternatives to Flash, to disable plugins in Safari and only enable them on a case by case basis. You can of course leave ClickToFlash installed, so that you end up with a two-tier system of protection against Flash. Otherwise, with plugins enabled, even If you have ClickToFlash installed and blocking all Flash, you will still show up as a Flash user in web logs for each and every page that tries to present Flash items to you , since ClickToFlash has to identify itself as the regular Flash plugin.
