i don't know what is going on but since i restarted i have some strange popups coming on whenever i open sites from webhistory (i often access sites stored in history via spotlight). and it never did this before.

but now when i open them it says something like:

"http://.....blah blah.com/blah blah.webhistory is an application which was downloaded from the internet. Are you sure you want to open it?"

why does it think these webhistory sites are apps now? i don't get it.

anyone have an idea what's going on?

I have the same issue, in fact Leopard seems to have gone way overboard in identifying non-Applications in this manner, almost anything downloaded from a web browser gives this warning.
