I have a 2008 single processor 2.8GHZ with 16GB RAM and a 1TB hard drive. What would the machine be worth right now? Would I get more money if I took 12 gb of ram out and sold the ram separately? or more if I simply left the all of ram in? Would reducing the 1TB hard drive with a 250GB one significantly lower the value?

The market for used RAM chips alone like that is just horrible. I would leave them in. Looking at recent eBay sales for similar 2008 models, I'd say you could expect a little over $300.

would have 250GB Hard Drive VS a 1TB make any difference in price?

I don't think much. You can get new drives very cheap now.

At the same time though, you can get a new 1TB drive for around $50, so not hardly worth the trouble to remove it IMO.

drive has main os on it lots of software and is easily removed in 30 sec

But a Mac pro with only 256Gb HDD is not a very enticing spec when trying to sell, buyers will just look at the next one on the list and say oh look that ones the same price with 1TB I'll take that instead.
