I just got the new MBP with retina display running 10.7

Can I migrate (time machine) the stuff from my old MB running 10.6.8?

Does that mean my new machine will be setup on 10.6.8?

How do I get my apps and files and folders installed on the new machine while keeping 10.7?

You can restore from your Time Machine backup. That just contains your documents and settings, not the OS. Your mac will have all your files, but on 10.7. Make sure you submit this form: http://www.apple.com/osx/uptodate/ to get Mountain Lion for free, because you have a newly purchased Mac.
