I installed my backup onto the 6S+ and all my settings were as you would expect. However, as my phone wasn't auto-backing up to iCloud I decided to delete my backup and set up as a new phone. Now though, certain apps aren't showing up in my settings. For instance I have a couple of apps that don't show up anywhere other than my homescreen and I cannot adjust my notifications preferences for them.

Also, Google maps and a few others aren't showing up in my mobile data toggles. Plus, the system usage in mobile data is missing. How can this be? Has the fabled 'set up as a new phone' actually introduced bugs?

Had that problem with my wife's iphone. I restored her iPhone 5 backup on her 6S. Some apps that appeared installed were not. I removed them and reinstalled to fix it.
