You and I will need to update it before restoring from a backup.
Literally: out of the box, set up as new and then after the update, select 'Erase All Content and Settings' from Settings>General>Reset and then restore from your iCloud backup.

I guess I could also just plug it into iTunes and iTunes should automatically perform the iOS 9.0.1 update and then backup from my most recent 9.0.1 backup, I believe.

I have a feeling this might cause a few issues as I'd imagine a number of people getting the new iPhone 6S and 6S+ will be in the same boat. I can see a number of non techy people having a bit of a nightmare!
