My Macbook is scheduled to have the logic board replaced, as soon as the apple retailer gets in the part. I have upgraded the original 250GB hard drive with a 500GB hard drive myself a a little less than a year ago. My question is should I replace the original hard drive before having it repaired or should I not worry about it. I have read that sometimes there can be warranty issues and sometimes not.

It's fine for the warranty. But would be better to put back the old one just to take your data safe, don't you think?
