Or are there better ways to do this?

I read about some disadvantages and I won't be able to use file sharing with windows. I want to make sure my data's protected if my MBP got stolen.

FileVault only encrypts your home folder. If you don't shut down Mac OS X properly there is a small chance that it could corrupt your whole FileVault and you'll loose everything. If you forget your password there is NO way of getting your data back. Even Apple and the FBI couldn't get it.

Have a look at Knox. it's by the same people who make 1Password which is a favourite amongst mac users.

Knox enables you to encrypt almost as much or as little as you want.
