the dock/menu bar at the bottom gets in the way, and causes the windows to overlap when i postiion them vertically, or when i try to do quarter screens

any idea how i can fix this
 
You could position the Dock somewhere else or disable the magnification effect.

Is Size Up a specific application or why do you mention this unclear term?

And what do you mean by compensate? That the windows automatically resize?

You can also hide the Dock (CMD+OPTION+D).

oh sorry, my bad, yeah Size Up is a program to easily split your screen into half or quarters
