I keep 1000's of emails, due to the fact that I often want or need to refer back to them. I have tried using rules to move messages to appropriate other folders (mailboxes) which works fairly well. The only problem is that the message is actually moved out of the inbox, so there are often times when a message may not have been moved to the folder at the time I am looking for it.

Typically, rules are set up so that messages don't get moved until after they've been read. This is double-edged sword though: if I have messages moved upon receipt, I may not see them for awhile, as they will never have been seen in the inbox. On the other hand, if I have them moved after they are read, it makes it difficult to search for messages since some would reside in dedicated mailboxes while others are still in the inbox.

What I would like is to have is a reference (or shortcut) to the message so that the original still exists in the inbox - at least until it is moved either manually or by an appropriate rule. Then, I would be able to go to one folder/mailbox and find all related messages without worrying if all they are all able to be found in one place.

It seemed, at first, that Smart Mailboxes would be the answer I'm looking for. However, Smart Mailboxes aren't quite as "smart" as they should be. What I mean by that is that while they DO only contain a "shortcut" to the actual message, they also only contain unread messages. Once you open a message, it no longer can be found in the Smart Mailbox. I think this should be an option: to be able to choose whether or not a specific Smart Mailbox will include read and/or unread messages.

The strange thing is that when setting the conditions for a Smart Mailbox, you are given the option to choose "Message is unread". This makes no sense on 2 levels:
1) Smart Mailboxes, by design, ONLY contain unread messages. So this would be a redundant/unnecessary condition.​
2) There is no option to choose "Message is read" - why have one without the other?​

Having the option to choose "Message is read" would solve all of my problems.
I suspect that the "Message is read" condition was mistakenly excluded.

What can we do to get Apple to make this simple change to the way Smart Mailboxes work?
 
So I’m slightly confused, just set up a smart mailbox to show all messages from a specific email, and it’s showing all messages that are already read.

What OS are you using?

I tried that ... it only keeps messages until they are read.
I'm using Big Sur v11.6

As I said, it's a smart mailbox, not a rule...

Suppose I get emails from several hardware stores - let's assume Ace Hardware, Home Depot and Lowe's. I could set up a smart mailbox (Mailbox > New Smart Mailbox...).
In the resulting dialog box, I would enter the name of the mailbox in the first field "Smart Mailbox Name:" - I'll call it "Hardware Stores"
I would then select "any" from the next line "Contains messages that match any of the following conditions:" - note that the default selection is all.
Then, I would enter the following 3 conditions:
From contains Ace​
From contains Home Depot​
From contains Lowe's​
It doesn't matter if I select either of the 2 following options: "include messages from Trash" or "include messages from Sent".
I then click OK.

The mailbox is created and populated with several messages, all of which have not been read yet (even though read messages exist in my inbox).
When I read one of the messages, it is then removed from the smart mailbox.

I know Gmail has some random settings that could cause Mail to behave in a strange way.

It should show everything that meets the conditions not just new emails.

Stupid question, you don’t have filtering turned on the smart mailbox do you? That's the only thing I can think you may have accidentally clicked on.

Comcast. Not that that matters once the message has been received. This happens with messages already in my inbox.

I know Gmail has some random settings that could cause Mail to behave in a strange way.

It should show everything that meets the conditions not just new emails.

No filtering set up.

Ah-ha! That WAS clicked on (your pics didn't come through right away). Apparently has been on for a long time, as I am positive I didn't just turn it on.
Anyway, problem solved ... thanks!

I actually thought that was a "sort" button - to sort from oldest to newest or vice-versa!
 
I don't like the way that button works though...
If you have nothing selected in the filter setup, clicking that button automatically selects "unread". Otherwise, it uses whatever you had previously selected.

I don't like when systems make assumptions on what you want. Instead, if there are no filters set, selecting this button should pop up a dialog asking what filter(s) you want to use.
 
Also, I found that the filter button automatically turns ON for a newly-created Smart Mailbox.
