So I purchased SquareTrade insurance for my iPhone, but I am confused on how it covers in different situations.

I realize there is a $100 fee if you have to get a new phone, I am assuming that means they completely cover repairs? Can this be done in the Apple Store?

Also, those who have experience with the company, what warrants a repair vs a replacement?

Thanks

You can get your phone replaced at the apple store. Granted you are going to pay apple's replacement fee cost which is $269. Than sqauretrade will refund you $269 minus your deductible.

What about a repair? And do you think that a cracked screen would just be a repair?

It can be either. If you want just a repair you still have to pay ST your deductible. The only time you don't have to pay a deductible if it's manufacture defect. Then no claim to ST will be needed.
