Ok, I have an Applications folder on my dock, but I have various applications on the dock too. I want to have iTunes and Mail in the dock too, but as a shortcut, so I did another folder put iTunes/Mail inside and drag it to the dock, now I have what I wanted but iTunes/Mail doesnt appear on the Applications folder, but still I can use them. Is everything ok?

Yup.

The icons in the Applications stack point to the actually applications in your Applications folder. The new stack you create point to "shortcuts" in another folder that point to the applications in the Applications folder. In the end you are either directly launching iTunes or launching iTunes with a "pointer" but they are both doing the same thing.
