In System Preferences > Software Update

Try checking the checkboxes and see if that answers your problem.

The boxes are checked and it's set to check for updates daily and automatically download updates.

This works fine in admin account but only allows me to update manually in standard account.

Is there a way to get 'round this in a standard user account, perhaps by setting permissions or something?

Yeah possibly, it might automatically update only because its the admin account. Secondary accounts may not have the same permissions.

Try Apple.com for support about this or searching MRoogle.
