Main machine is still a 2018 Mini running Monterey and I just setup a new m4 Mini with Sequoia that is only being used as a media server. I just want a minimal setup on the m4 but by default, it was showing all my Safari bookmarks from the old Mini. No problem, I just deleted them all. Bad move, that also deleted all the bookmarks from my 2018 Mini! 🤣

Figured out what happened pretty quick - I have never used iCloud to sync bookmarks before, I like separate bookmarks on all my devices. Anyway, I turned off iCloud sync for Safari on the 2018 Mini and restored my bookmarks plist file from a backup. Everything was back to normal. But this morning, all the bookmarks were gone from the 2018 Mini!

Restored them again, which seemed a little buggy because the favorites were there but wouldn't show in the bar at the top initially, but did eventually after quitting and reopening Safari a couple times.

But what happened? Why did it remove my bookmarks when Safari was un-checked in the iCloud apps section on the 2018 Mini? Realized I never un-checked Safari under iCloud on the new m4 Mini though, so now that is also un-checked. But still don't understand why the setting on m4 affected the 2018 Mini. Is there some other setting that affects this?
 
The syncing doesn't occur instantaneously, so there was probably some iCloud process that only finished after you disabled it. Hopefully it will behave from now on.

Thanks! Happily, everything has been fine since this morning on both Macs, each with their own bookmarks. I think @headlessmike was right, I manually restored the bookmarks but iCloud was still in the process of syncing with the m4, which didn't have any bookmarks.
