Oh so it's installed in your buffalo, but then you installed it in your Mac mini too? The one that comes with the mini stack (seagate barracuda 7200rpm) is good too, right? I got that to run all my backups on.

No need to restart to get a new HDD recognised, but it would not hurt to try.
If that does not work, does the HDD have any other connections you can use to see if it works?
And you have every right to be. Once the HDD is connected via Thunderbolt go to Applications / Utilities / System Profiler ( Mac OS X 10.6 Snow Leopard and earlier) or System Report ( Mac OS X 10.7 Lion and later) > Hardware > Thunderbolt and post/screenshoot what is listed there.
I read the manual and it says a blinking light means it has access (which it does thru Thunderbolt) but it's connected when it's a solid light (which it does thru usb).
Hmm, it does recognise the ****er. As I do not have TB, I am now again not that helpful, but when I had troublesome HDDs, I often tried an SMC reset and it often worked. But that was mostly with USB 2.0 and with some Firewire 800 HDDs.
